As long as Will was alive, Hannibal would feel connected to him. And that connection would slowly poison Hannibal from the inside out, it would slowly contaminate everything if he didn't put a stop to it. This would never have happened if he had killed and eaten Will when he had the chance.
Sometimes Will was startled by how easy and comfortable it was to be with Hannibal.
